Spectre can be used for the analysis of single-cell genomics data, in addition to cytometry and imaging data. Spectre v2 (not yet publically released) will feature significant improvements in the analysis of single-cell genomics data, but in the meantime we have provided some helpful tutorials for using Spectre v1 with single-cell genomics data.
